I played a game last night against my friend Terralegion, he was defending and I was attacking, but at the end I captured close to all the territory and was pushing him off and it said I won but when I went to check my stats it said I had one loss.

Nick, I think there are still some bugs with a win condition.  Did the timer expire?

Same happened to me, game was won by my team on 3-minute timer.
Then counted as a loss.

Argh, looking through my code and can't find out what's going wrong.

So, the screen in game is normally right, but on the website its wrong?

It doesn't happen for annihilation victories, just victories made by territory... right?
