I believe when i first started the cap for Stromtroopers was 9 total... I put all 9 in one company.  I've played one match and 2 squads died.  Once I got my reinforcements I expected to be able to purchase back the two squads I had lost only to find that I have no more available.

Bug or am I being a noob?

Hmm, seems like a bug, you should have gotten 3 back.  So you put all 9 in one company.  Lost 2 in one match.  Played another match with one company, then clicked resupply and you didn't get any back?

I made a company with all 9 in it.  I played one match.  Then I could not find an allied player that day to play a second match with (), so I wated the 24 hours to get the re-supply.  Today when I logged in I received about 3k manpower 500 MU and 500 FU.  When I went to replace the 2 units of Stormtrooper that had died the previous day, It said that I was maxed on the amount I could purchase = 7.
