No, flame doesn't hurt anything inside any transports in EiR.

I think it should vary. The units inside Roo's should be hurt by flames but in other transports I think it's ok for them to be immune to flames because of how easily the transports die. Roo's are just tougher than the average BC or IHT.

personally i think all units inside open topped halftracks should be damaged by flames, but maybe not as much as in VCoH, due to the massive modifiers (something like 2x accuracy and 1.5x damage). Lower the modifiers so there is still a major accuracy bonus, but no damage bonus, this way units inside transports aren't immediately instakilled when flamed, but take about 7 seconds to die.

While I understand that game play > realism; if you were sitting in a half track and somebody shot an RR at your vehicle, there's a good chance you are going to get hurt or die. I think the vehicle should provide heavy cover ,not invincibility.

It is indeed realistic - but I do believe you understand the problem with entire squads dropping dead out of a halftrack after they're hit once by a low damage, low splash AT source. Using IHTs/bren carriers would just become not worth it, due to the immense ammount of danger involved. We don't want those two units going extinct, do we?

If we give them trench cover, stuff like RRs, Shreks and tank guns will kill the units inside purely by splash.
